They gauned reputation with Aquanut but seems they are screwing up with PP 5980.

I would have loved a true chrono replication, but I don't think this will be happening anytime soon, that's another level of difficulty !

Is the chrono that's in the Nautilus 5980 based on the cal.324? Or is it a completely different movement? I mean specifically is it adding a few gears to the now-cloned 324, or is it an entirely new reverse engineering effort?

Completely different movement.

While they do look alike from the caseback point of view, they are entirely different and would require a full rework, you can some history about the chronograph movement of Patek in this article :
