Just got a v3 and was so happy with it, suddenly i've been having issues with the crown. After i pull it out and try to push it back in, i feel resistance as if there is a spring holding it. For some reason i can't use both my index + thumb to push it back in, and it only works if i push it at an angle, ie. with one finger on one side only.

I talked to the TD and he recommend i just close it with the lever, is this okay to do? I don't want to constantly do this and the crown will be angled that way. Otherwise is there a way i can fix this?

Keyless works, stem cut too short or too long, movement not perfectly aligned in the case. before you destroy the mov better have it checked. It should be an easy fix.
Don't force the crown in or sideways, you might damage the keyless works or snap the stem

I would either open and remove the stem/crown or have it looked at
I think you are going to damage it if you don't
I suspect the stem is not aligned into the movement perfectly
Removing the stem, possibly moving the movement a smidge to the left or right and reinserting the stem may solve the problem and is not difficult to do

I'm a noob at this and i dont know what the 'stem' is. Is there any guides that i can look at for this?

The stem is what connects the crown to the movement
I am sure if you search there are tutorials for changing hands, reluming or changing movements on a 6497 movement watch
Any of those will show the beginning required steps which in you case would only involve

Removing 2 screws to take the crown guard off
Taking off the caseback
Slowly turning the stem holding screw until you can pull the crown completely out of the movement
Once the stem is removed you should see where in the movement it is to align into you may be able to push the moe menu up of down a little without removing the movement holder screws though it is possible you will need to loosen then first
Then align the stem and reverse the steps
Really not hard but you need to be careful with the stem holding screw and you don't want to introduce dust, hair, etc. into the open caseback
If you don't have any tools and are uncomfortable you may want to send to a professional

Difficulty wise I would rate it around a 2/10
Changing a strap or resizing a bracelet would be a 1/10
My own personal skills are probably around 4 out of 10 so far from a pro but would do this myself if it were my watch
