Why it crown winding screw seems "not flush in enough - have some gap / different" from photo of gen in Panerai website?

No, there isn't any new stock of the PAM499 with the updated P.9000 movement if that's what you're asking.

How about my main question on, is that ebay listing genuine, at least based on winding crown position to watch case?

Like I mentioned in my PM reply to you, don't compare to Panerai.com pictures as some of those are computer generated and as such may be different from the actual watch. Also, they may be using the prototype watch in cases where the actual watch is used so it may differ from the mass production watch.
